This article describes accurately that the US grew to accept the presence of Nusra and more radical Jihadist organizations, such as Ahrar al-Sham and Jaysh al-Islam, as important organizations of the opposition. The CIA did not, of course, like that Nusra was a dominant force, but it counted on being able to use the jihadist militias to force Assad to the negotiating table, where they expected the Syrian Army to force his departure and a negotiated end to the war.
